Does the "natural titanium" finish mean there is no colour applied to the base metal? If so this implies an advantage when it comes to scratches. I can't spot any reference anywhere.

The advantage would be (and correct me if I am wrong) any scratches would show the same colour underneath and therefore be far less noticeable; and even be polishable to some extent.
I was going to get a silver iPhone next for this reason

That's fair, you could also polish down the coloured phones once it gets scratched enough and it'll turn into a natural coloured frame
Only Apple can sell titanium as a superior finish when in almost all cases its more malleable and prone to scratches/denting Moreso than stainless steel.

Pretty sure natural is just bare titanium, the colours are PVD coated.
Not sure what you mean about scratches. Both will scratch about the same but I'd assume that the coloured versions will wear down over time as PVD coatings aren't really too thick but we don't know exactly what the coating material is.
On the flip side the natural titanium will patina and generally turn darker over time. You might like that, you might not.
