Purchasing Business Class Tickets on A Where Flight I Already Have Economy Tickets

I've booked economy tickets via British Airways from Sydney to London return with a stopover in Singapore. One of the return flight legs, Singapore->Sydney, has some Business class tickets I can buy with Qantas Rewards as it's operated by Qantas.

Before I waste 2 hours on hold with Qantas I thought I'd ask here. Can Qantas upgrade my tickets to Business Class even though I booked via British Airways? And if they can't, are there any issues in purchasing two Business Class tickets even though I have Economy tickets for said flight already?

    Can you put the booking reference into QANTAS' website and upgrade that way?

      I tried but it just says

      This booking was made by a travel agency.
      Contact your travel agency for any changes, amendments or to exchange this booking into a Flight Credit

      because i booked via BA website.

    From what I remember of last centuries reservation systems I've worked on, is that if the RS sees you booked on same flight ( or on flights on the same day ) it cancels your cheaper ticket.

    I remember this, because we had a bug, where upon cancelling the economy flight, the RS mainframe would detect a cancellation, and cancel all other connecting flights ….. ups. Passenger was not happy: first he has to fly on more expensive ticket, then flights were cancelled.

    It is something we did see often, people would book a flight ( say to attend a wedding ) in business class for 2 PM ( business class with FREE cancellation ), then they book an economy flight for 11AM. If they can fly on the economy flight, they simply cancel ( for free ) the business class seat. Otherwise they fly with the other flight in business ( Book economy with Virgin, and Business with Qantas and it still should work )
