Travelling with family- 3 adults and two children 3 and 6 for two weeks from April 11. Thinking of staying in Tokyo Bay at the Hilton as it appears to cater for kids and allows easy access to the theme parks. Is it easy to travel to other tourist areas from here or should we consider staying closer in to Tokyo and then commute to Disneyland and Disney Sea. Really struggling with organising an itinerary. Any advice would be greatly appreciated.

Try to stay near the JR East train line - Shinjuku is a good option, so is shibuya or even Tokyo station. This will let you get to all the main attractions using the train system.
I stayed at the washington hotel and it was a 8 minute walk to the Shinjuku station. there is a heap to do in the area.
I stayed in Ikebukuro also on the JR Yamanote line. Lots of Subway and train connections, not as central as Shinjuku but won't be as expensive.
We stayed at Nishi-shinjuku Hotel Mystays last time. Great location near Shinjuku station. But we opted to stay in airbnb when we went last year - which is another really good option mainly because you get more livable space. But I've heard great reviews about Hilton at Tokyo Bay.
I think if you stay near a train station or metro you really can't do wrong. But that being said.. we've always stayed near major stations where we didn't have to do so many transfers. And besides Disneyland is only going to make up maybe 2 days of your stay?
Ueno park & asakusa would be other worth while visits when in Tokyo.
I would highly recommend visiting Hakone and if you have the time perhaps stay a night or two and visit the onsen (some hotels have onsite onsen which would work out great with kids). The kids will enjoy the lake ride and cable car loop thingy on offer.
And I highly recommend you getting a airporter to and from the airport - after a long flight with luggage you will appreciate it a lot more! Unless of course the Hilton has complimentary pick up service..
How many days are you planning to spend at Disneyland? If it's only the day then it's not worth staying close to there, just commute the day. At two days it's up to you but at 3 days I think it's worth staying at one of the preferred resort hotels on the Disneyland Resort Rail and get a quick 5 minute trip to the theme parks. After you're done with theme parks then move to another hotel closer to Tokyo such as Shinjuku as suggested above.
Try Southern Century Tower Hotel only 3 mts walk from station, very good location. They have big room (31 sqm) with king size bed and you can order extra bed. The rooms are fully booked when you order online. The best way is to call the hotel directly to make a reservation. We stayed in that hotel last year and this year we are staying there again.
Or otherwise check Southern Plaza Shinjuku, also only 3 mts walk from station, they have so many room type, the best wat to make reservation for this hotel is thru online.
I'd stay closer to Tokyo if you're only going to be going to Disneyland and sea for a couple days of the trip, the train out there is easy from the main train stations, but would add up to be a lot of extra time on the train if you're heading to other places on all of your other days over there
