So I booked a trip via Expedia through to Europe and left on the 24th of December, returning in Mid Jan. The charge briefly appeared on my credit card statement, but disappeared. I booked in Early December. I took the trip no problems (2 tickets totalling $5500), and expected to have been charged. But it hasn't happened. 2 Months seems like a long time not to charge me, anyone know what is going on?

I'm sure you gave them all your contact details for the booking, and they will contact you if they need to.
I've had similar things happen to me for IT equipment of similar values and generally whenever I follow up, it's too much effort for everyone involved.
My friend went to Dubai last year and hasn't been charged for her airfares either, nothing ever appeared on her statements

It happens fairly often, they don't seem to really care about it.
I've emailed and called about it lots of times I've given up and chalk it down as a win for the little guy. In turn, I book virtually all my international work and all personal travel with Expedia so they've probably made their money back. Exceptions being domestic travel for work.
Although I've never had $5,000 in one hit, max maybe $600 at a time. Lucky SOB
I once did a balance transfer of $15k on Citibank ready credit.Received the cheque the same week but it took almost 4 months for the transaction to appear online. So don't keep your hopes high..lol
I will increase my use of expedia from now on.
