I am trying to book tickets to Hyderabad(India) from Sydney during December 2015
I came across this deal where I can book tickets from Sydney to Kuala Lumpur and then Kuala Lumpur to Hyderabad.

If I book these individually, do I need to come out of KL airport and then check in again for the next flight ?

Yes. Even if you do not have baggage. And avoid the transition on Fridays, as they are very bad for immigration queues.
Off topic, but OP if you have any questions on HYD let me know via PM and I'll see if I can help. I'm here right in a middle of a one month trip, and was here for a month last year as well, both times for work.
Frankly I don't know why you'd want to come here as a tourist, you'd be done in a single weekend.
If they are separate bookings you will need to go through immigration and customs and collect your bag and check in again.
