As the title has said, I've managed to track down most of the stuff that was infecting my computer, now I need a way to track down the viruses or the more obscure malware that might still be hidden somewhere in my computer

Yes those along with Rogue Killer do a good job and for extra effect, run them in Windows Safe mode.
If you can't be sure you have everything, you should reinstall from the ground up.
Offtopic, but how does this fit-in with the incoming Win10 upgrade?
I've just started getting random BSOD issues (desktop) and will likely need to change some hardware but not sure what yet (could be HDD/RAM/motherboard, I can't work it out!)… plus want to switch my HDD to a SSD, but I'm unclear if my "reservation" of Win10 will transfer…
(I'm also curious if a Win10 install might fix it!)

What are the BSOD codes? Use Whocrashed to find the BSOD codes and look online, might not be hardware issues. From past experience, I kept getting BSOD because of an issue motioninjoy driver.
I get different crashes… I forget exactly, but it started with a memory_mamagement error, but rapidly other things.
I get occasional CHKDSK too that seems to delete a lot of "index files".
I built the PC myself (a few years ago) but I'm not really that good! I would just do a full re-install except I am going to the USA in a few days, I'm afraid I'll kill it entirely and don't have the time to properly diagnose!
Plus yeah, I don't want to somehow not get Win 10 :)

Upgrade to Windows 10, then do a clean install.
or
Just clean install with the OS you have now, then upgrade to Windows 10.
Cool, so it seems I can't really go wrong then… I'm about to go overseas and need the PC right now, so I'll just do nothing for now and devote some time to it afterwards :)
use malware bytes
I use spybot search & destroy, free and has been around for years. Always manages to find stuff that other programs miss. It takes forever to run though, a couple of hours or so.
spybot won't necessarily pick everything up. Malwarebytes picked up for me something that this and half a dozen others missed.
If it only happened within the last few days, do a "system restore" using a restore point made before the infection.
This will take the computer back to before this happened and it will be clean.
I second Malware Bytes. Also after you fix it I suggest Avast to be your anti-virus.
try running a few of these programs

Adwcleaner
combofix
They will do a good job of cleaning most is not all of it up.
