I've picked up a used PS3 and the controller doesn't work. I'd like to buy a proper replacement, but all the brick and mortars I went to had it at RRP, and online seems to be a mix of clearly fake controllers and expensive genuine controllers.
Where is a good price for a genuine new DualShock 3 controller?

Got a brand new one unopened that you can have for a very cheap price.
Only thing is that it's NOS (new old stock), the one that comes in the plastic package where you need to cut open, rather than the paper boxed ones.
I bought this together with my PS3 over a year ago, but never opened it up to use.
Garage sales are where I get mine from. Roughly $10 a pop :D
Just be prepared to sort through all the smelly antiques and creepy Bali statues they pile on top of them at Garage Sales.
I got a controller from Cash Converters years ago.
Can't tell the difference between that and the original one.
$69 at the Gamesmen seems to be the best available at the moment.
