In the event you want to make it more fancy, should use some javascript to mark the notifications as read on hover over. Having a "mark as read" button is old fashioned and unintuitive.

You mean this one, which you can get there by clicking on "See All" button next to "Mark as Read".
Actually clicking inside the notification entry will also mark that entry as read — helps you to be more selective in marking off entries.
That's fail. You're going against the standard and against logic.
There is no need to selectively "mark off" notifications. The act of a user hovering over the icon means they are wanting to acknowledge the alert and effectively mark it off. If they wish to revisit the notifications later, the records will still be there.
Yep – if Facebook works like this, the mechanism must work.
Hmm I have to hover and click a teeny tiny tiny circle dot in top right on FB for BS phantom messages about 'updated TOS etc' and still doesn't go away.
Using FF 31, so not sure if it's a bug or FB.
Didn't notice to See All or Mark as Read buttons before, they must have just popped up now.
