Tried wotif and expedia but everything is way above budget of $50 per day for 3 persons.
Could consider outside Osaka or Tokyo as long as cheap-cheap.

Maybe u should think about airbnb. Some private room up there is for 4people max.

otherwise, I don't know how you can get 3 ppl to sleep $50 a night. You can easily get 'business hotels' for under $150 per night per room.

i use to do that in tokyo if i missed the train home.
japanese hotel rooms are usually small - 6 to 9 Jo in size. business hotel are very functional/minimalist.
try for a minshuku -sort of like a homestay/BnB
Check out family rooms in hostels on Hostelbookers etc. about $34 per person. In Tokyo, Shinagawa is a good place to stay for shrines, access to trains. Friendly area.

Found all my accommodation through tripadvisor, then did an extra search to sometimes find another 20% off the recommended price by booking direct with the hotel or agoda for example.
You do realise that the Christmas period everywhere is peak time, so you'll be paying peak fares. I wouldnt have those expectations, but still look hard. Im sure there is a hotel directly below a train line that would be happy to accommodate you.
Try K's House (theres one in Asakusa) for hostel accommodation for $25-40 per person per night.
Capsule Hotels are often reserved for Japanese people only, and even they are around $40 per night.
AirBnB is another good option, especially if you're travelling with your family.

This is quite interesting; I have never heard of them before despite going to Jp three times. How did you manage the booking process without understanding Japanese? Was Google Translate sufficient?

I've travelled as a group of 3 to Tokyo and the cheapest I could find was http://www.kurumi-mansion.com/index_eng.html - they have a 3-bed 1-room apartment for 36,000 yen for 6 nights. That is $25 per person per night, which is really cheap. The place is run down and small but clean, and centrally located a couple of subway stops from Tokyo station.
I found that through the website of the local ex-pat magazine Metropolis.
AirBNB in Japan has mostly been taken up by these sort of places, so that's also worth looking at.
