Legian Beach Hotel is great and secure, its walkable to Kuta but located outside of the loud noisy district. It's a beachfront hotel too. Carla's Spa is just up the road which does 1hr massages for $5aud approx.
As a reference point I paid $125 a night for a Beach front Bungalow in June this year.

I've stayed mainly in South Kuta, I don't know of any in Legian.
Sun Island Hotel was the last place I stayed at. It's only a year old, so everything was very clean and well set up. I've also stayed at The Vira and Santika, which were both very nice too. All of these hotels are about 10 minute walk from the middle of Kuta, and less that 5 minutes from Waterbom Park and the Discovery Mall. If you stay in the area, I highly recommend Febri's for massages\day spa stuff :)
If you want to be right in the middle of Kuta, try The Mercure Hotel right on Kuta Beach.
